Super Eagles star Ademola Lookman returned to Atalanta's starting lineup after missing their previous game before the international break.
The away side started the game with more control and their possession paid off in the 15th minute when Lucas Martinez Quarta got to a rebound inside the box and gleefully rifled the ball low into the middle of the net.
Atalanta responded quickly with the equaliser when Ademola Lookman sent a superb cross into the box, providing an assist for the goal.
Mateo Retegui latched on to it and from close range, planted a header inside the left post, leaving David de Gea beaten.
Fiorentina kept piling the pressure and got the second goal in the 32nd minute when Robin Gosens met a cross inside the box and headed the ball across the goal, with Moise Kean lurking to poke it into the back of the net.
Atalanta scored back-to-back goals to take the lead against Fiorentina before the halftime break after going behind.
Ederson took a free kick and sent a cross into the six-yard box for Charles De Ketelaere to flick lightly with his head into the net.
Lookman completed the first-half comeback after a great, skilled effort before producing a low shot that went into the bottom left corner.
Both teams started the second half at a slow tempo after the first half witnessed a five-goal thriller.
Fiorentina tried to get an equaliser, but Atalanta were firm enough to hold their ground until the final whistle.
