Just after the hour mark, Lawal Fago broke the scoreless tie, and Sunday Jude secured the victory in the fifth minute of added time.
With maximum points from two games, the victory sent the Flying Eagles to the top of Group D.
Brazil, in contrast, are behind them in second place with three points.

The two teams will now meet for the seventh time, as Brazil won four of the games, while the other two ended in ties.
Brazil prevailed 4-2 in their most recent encounter in the 2015 World Cup, topping their group.
Nigeria has advanced from the group stage in 10 of their past 12 appearances in the U-20 World Cup, scoring at least twice in each of their last four games.
Brazil's bid for a sixth U-20 world championship started with a frustrating loss to Italy before they rebounded with an easy victory against the Dominican Republic.

In contrast, Nigeria's initial victory over the Dominican Republic was deceptive until they made a statement against Italy.
Now in the lead in the group, Ladan Bosso's men need just one more point to secure first place.
Brazil is going to strive for the most points possible to ensure a top-two finish, and their favorable goal differential also offers them an advantage to progress to the knockout stages.

The Flying Eagles take on Brazil at the Estadio Único Diego Armando Maradona, La Plata.
