The 16-year-old opened the scoring in the 28th minute from an Alfie Harrison assist.
Harrison would go on to bag a brace as the Cityzens smiled to all three points in the Saturday encounter.
Mukasa's maiden goal as a Manchester City Youth team player came in his second game for the club.
